Make the faster than light sequences more interesting. Not just a comfy loading screen to the next system but something you have to actively control. Maybe there is a current in hyperspace that can't be calculated by computers and needs human input, and maybe there is a penalty for extended hyperspace flight like fatigue or dizzyness.
