Likely not. If you had mods loaded on that save file then it wont work.
If you plan on repurchasing Skyrim on Steam then you wont need to downgrade or anything, the latest version of AE is now supported relatively well. I personally use the best version of SE which was 1.5.97 but I wouldn't recommend downgrading especially since you got filtered by using GOG version without even so much as asking people on /tesg/.
