I think in terms of larger companies, Dragon Quest Monsters generally has the most positive attention, but definitely doesn't get talked about enough. Such is the fate of a spinoff to a series that's still niche outside of Japan.
I would say MHStories 1 or 2, but the RPS system is generally divisive enough to not be some 'shining example.'
The first 2 Fossil Fighters are very solid and well-liked by anyone that plays them. They just have the issue of being limited to 2 DS games with the 3rd game being hot garbage.
All current Digimon games have their own issues, but Time Stranger might genuinely turn out to be one of the best of the genre if it's as good as all the trailers look.
For the indie scene, I think most would generally point of Monster Sanctuary or Cassette Beasts as the two 'big ones.' Aethermancer might also end up as one.

Ultimately you're just going to have to be willing to try anything that interests you. I personally couldn't fathom just being content with Pokemon romhacks, as I can't imagine limiting yourself to the same unchanging gameplay and structure. Play demos, pirate or emulate, whatever. Just be willing to try new things.
