Cobra Commander staying in the shadows, while he recovered and watching as various groups fight over his organization is actually pretty smart. Gotta make sure it wasn't part of bigger conspiracy. Some people wanted him out and a group was supporting the pretender, so who's to say they wouldn't call him a fraud, because the pretender was more useful for their take over? Should he have revealed himself during the civil war, that was backed by two of his enemies?
The fact he waited as long as he did, consolidating a group that was faithful to him, and during a lull in the organization was smart. Especially since the leaders of the groups that he feared would double cross him were all starting to fight again and all in one spot.

Also, since you switched from hating on Firefly to hating on Cobra Commander, it just sounds like you're bitching just to bitch. Comic books may be soap operas written for teens and manchildren, but GI Joe was generally well written and higher quality than almost all action movies.
