It is rather illuminating to hear Mr. Flynn describe his process in his own words.
I am not quite sure this demonstrates him "disrespecting" SEGA. It seems more like an admission of his role. He is an employee attempting to anticipate the whims of a company with, frankly, terrible direction and coordination between its eastern and western branches. One might even feel a bit sorry for him.

However, this does not absolve Mr. Flynn of his own faults. He speaks of pushing boundaries with his "Metal Virus" story, but the result was simply another dreary "resistance" plot. It is a theme the current writers are quite fond of, yet they seem to have cold feet about using the characters actually created for such a setting.
What Mr. Flynn finds interesting and what makes for a proper story for Mr. Sonic are clearly two different things. Mr. Sonic is like the wind, an adventurer who inspires others. He is not the protagonist of a zombie apocalypse. This is simply a fanfiction writer trying to tailor his work to appease his overlords. It is a bleak situation, but it is the one Mr. Iizuka and SEGA have fostered.
