Tried it again last and yeah, it still bypasses the Void Shields.
Even got my buddy to shoot with a few projectiles on his Nell, but nope, it was just my abilities that were doing it.

Maybe because it's an ability of an ability so it wraps around like a double negative or something. Or, y'know, just a bug with the rework.
Actually come to think of it, I'm pretty sure thousand cuts was working when I was spamming grenades there last, so maybe it's a trigger module thing?

If you kill too many breach creature things with one attribute, they'll start spawning new things that are resistant to that attribute.

Kill the eye to stop that happening. The lmited use rocket launchers and the exterminator are best at it.
Or bring two good nukers of different attributes.
Or use thousand cuts or an arche trigger mod on a non-non-attribute character.
