If I remember right, the plan was going to be that the Warhammer Fantasy world was what the Imperium would classify as a a feudal world, but the setting took place during the Age of Strife, before the Great Crusade. And the original plan for ending Warhammer Fantasy was going to be the Great Crusade arriving and bringing the world into the Imperium.

Why wiped out by the Imperium? You could have had;
A tyranid hive fleet arrive and all the WHF races die fighting off swarms of bugs and toxin laden environment.
Orks invade in a great WAAAGH, attacking wizard and warp magic defended castles with gargants, Old World cavalry engaged in wars of maneuver against swarms of buggys, giants and dragons fighting battlewagons and killer kans, etc
Tau arrive and makes friends with everyone, uniting them for the Greater Good.
Necrons rise up from hidden tombs and go to war against Vampires and Tomb King armies.
Eldar arrive through warp gates and join up with their lost brethren.
It could have been epic. I can see why they didnt though, 1st ed Rogue Trader used pretty much the same rule sets as WHFB and the two where compatible - by the time of the great squatting though, the two had systems had been powercreeped and mutated in different ways so much that any attempt to match the two would have had the tournament autist screeching at the heavens.
