After Origins, Dredd no longer works WITH the Justice Department and is always merely manipulating them to try and achieve a nebulous common good that even he isn't sure he is the right man to achieve.
He doesn't even believe Fargo, either- he tries to deny it and bury it but "It was never meant to be forever, Joe" haunts him to this very day and he's still not sure if he's even doing the right thing, but he self-acknowledgly does not know how to even begin to change himself, let alone the system. So he just tries to do the best he can.
If you really want whiplash go read America, then go read Cadet (it's in the first America TPB) and see how different Dredd's opinion on the JD has become. He no longer views the existing organization and its people as the end-all be-all. Almost his entire villain roster from the last 20 or so years has been rival, corrupt Judges. And they are not shown to be 'just bad apples'.
