A lot of what happens in brotherhood assumes the watcher has already seen 2003, or knows of the events of the manga. things that happen such as the event with Maes Hughes, the event with Nina Tucker, Izumi's backstory, etc-- all are very rushed and condensed. Which is fine, I guess; but it makes those events have less emotional depth and weight.
In 2003 the stakes feel higher, the choices the brothers make feel very difficult, there is a lot of emphasis on the processing of the loss of loved ones in a more mature and emotionally in tune way. It's not just your average shonenslop. In fact, the decision the brothers make at both the end of the series and the end of the movie that closes the series make you feel like they truly had a moment of equivalent exchange to get what they wanted, not just bypassing it because "muh magic stone"
2003 is superior in almost every way (the artstyle of brotherhood is better imo, but that's subjective and up to the watcher)
