the separatists were in the right, but just got some of it wrong (even disney canon admits this), however too many times we keep on seeing ex-separatists be dooku loyalists rather than realise that he was as corrupt as the republic he claimed to hate

Yoda realized the war was staged long before that. He knew the Jedi were being played but he didn't expect Palpatine to seize control so suddenly.

It's pretty clear when he says
"Victory you say? Master Obi-Wan, not victory. The shroud of the dark side has fallen."

He knew there was a plot, I mean you had a clone army suddenly spring out of nowhere, commissioned years before, you'd have to be pretty retarded not to see it.

The thing is that Yoda decided the Jedi needed to deal with the separatists first, and THEN they would deal with Palpatine's growing dictatorial powers. He fucked up because he didn't expect Order 66 nor did he expect Palps to consolidate power so suddenly.

So yeah he failed but he wasn't completely clueless about what wa happening, he just got outplayed and wasn't given enough time to fix things. And frankly he "loses" the fight against Palps on a technicality (he fell which gave Palps enough time to call his guards).

Yes, from the separatist's side Dooku and Griveious are heroes.

In these shows the CIS is always shown to be profiting off the war and want it to keep going, but my question is: how? Arms contractors and your other standard boogeymen who profit off wars do so by "joining" the winning side. They aren't wholeheartedly vested in losing sides that see their facilities, personnel, and materials blown to ashes. The Trade Federation and co. are making returns so good that it refunds all their robots, ships, and CFO's being killed? It was better when they were dumb aliens or had a semi-cohesive separatist plot rather than trying to say they just "profit off the war" despite being on the continuous end of every loss. Boeing and Lockheed might be happy for a government contract or a plane they sold blown up because it means a replacement order, but they aren't happy when war means their entire factory and board of directors is killed.

The planets within the confederacy are the actual government that have their own senate. They pay the trade federation and such for their droids and spaceships. But even then they are still tired of the war by 3, asking for imminent peace.
