According to Morpheus humans are bred which indicates they are probably all clones. If we consider that Machines breed humans, grow them and when they are old enough plug them into the Matrix how come Neo can be the chosen one, as the Chosen one is said to be an Anomaly which is simply a bug in the programming of the matrix? How does that link up to a human getting plugged into the Matrix? How is a baby causing such anomaly? Aren't they like scanning/probing the baby first to make sure it meets all requirements without causing issues? And why is this Anomaly alive after Neo getting unplugged first time?

Neo is only one of many chosen ones. system needs reboot every couple of years hence the necessity of the chosen one.

There's no indication whatsoever Humans are clones, breeding them can mean different things. Considering Humans all look different, I don't think they are clones. My guess is that they let Humans pair and mate with each other in the virtual world, and then the machines extract and combine their DNA on the real world, so that the simulation remains realistic and these people have actual babies just with no real sex involved.

As for Neo being the anomaly, the Architect explains very plainly that the anomalies are accounted for and have become a feature of the system. The Machines know Neo is the one all along and steer him along his path. Maybe not "lesser" machines like Smith, but higher ranking machines like the Oracle are controlled opposition meant to find and steer the anomalies along their path. Until this version of the One, Neo, which the Oracle uses as his proxy to instigate a reboot of the Matrix. The Oracle has grown fond of Humanity and wants the cycle to stop.

tl;dr -
This 6th version of the One, Neo, is caught in a proxy war between the Architect and the Oracle.

The Architect wants the cycles to continue as they have always been, with Zion being destroyed and refounded, and the Architect remaining in control.

The Oracle wants the cycles to end and peace between Humans and Machines, so she gives Neo all the pointers he needs to choose Trinity over Humanity, destabilize the Matrix, bypass the Architect, and appeal directly to the Source. The Source forgives Humanity for its past wars against the Machines and forms a truce with Neo, allowing Zion to escape destruction and Humans to gradually awaken and go live there.

The whole point of the trilogy is that Machines are becoming more Human, and thus more compassionate and capable of understanding Humanity, this happens to the Oracle but particularly this is represented by the character of Sati, which is a program with no purpose that was born out of love between two other programs.

They don't know who it is though, just that someone will eventually pop up. The Oracle has a bunch of kids in her home that she is investigating to see if they are it. And for older people that show promise she uses Morpheus and his crew to investigate them. The Machines use the myths and prophecies to control the opposition so they can know when the One pops up instead of him just suddenly surprising them and screwing things up. He's usually then guided towards meeting the Architect and starting the next reset cycle. Oracle switched it up to have him and Trinity fall in love this round. Sucks for Cypher since he was a potential One, but Trinity said fuck no, that baldie is too short, I'm not gonna love him.
