I think Superman's parents were protestants that went to churches that looked Catholic, so probably Lutheran or Methodist or something like that. Makes more sense being in a small town in Kansas. Not that Catholics don't exist in places like that, but Catholicism is most popular in major cities. Batman was raised in a more Catholic upbringing than Superman, which makes sense. Batman went to a Catholic school according to Batman Gothic by Grant Morrison. He also prays to his parents at their grave in Mask of the Phantasm.
