No, they carry a firearm inside the LCC ostensibly to have at least some weapon if an intruder was able to gain access to the facility. The funny part was later in the movie when it still shows the same 2 missileers working together, they just shrugged off the whole gun pointing incident

I don't think the result is shown, however the reason why they took out the people and controlled everything through the WOPR was because of unacceptably low response rate to the exercise.

IRL they do those drills all the time and if you fail to launch when properly commanded that's a major problem to the USAF, it could cost them their command.
