The Long Halloween is in a Gotham with virtually no freak criminals, and the organized crime is so entrenched that it's basically gone legit. That's why they don't understand a criminal wanting to betray them, it's too lucrative to stay in your lane and hope the mob can take down Batman. Meanwhile, the Gotham of the movies is mostly organized, but they've seen enough freaks to anticipate them and are beginning to organize around pushing them out. These are mutually exclusive.
