I realize Neo beats Morpheus quite handily in the next fight sequence, but what was the point of Morpheus establishing the rules of the system, while showing Neo how to break them (like fighting without getting tired, and the building jump in the next scene), for him to lose in a fight against Agent Smith? Shouldn't the very cheats he was demonstrating and teaching Neo allow Morpheus to fight Smith on equal ground?

Why didn't he just believe himself to be faster than Smith? Why don't any of Zion's inhabitants believe this? Especially if they can prove to be able to do things like pass the jump simulator.

I'm not sure if OP is trolling or genuinely confused about this, but the reason is that Neo is the One. That's the whole point.
Morpheus was extremely competent, he was a legend himself, a leader are arguably the best fighter along with Trinity and Neo. They were all very well aware of the conditions they had inside Matrix, but even them wouldn't dare fight an Agent, so much so that he is captured and Neo sort of loses the fight too (before being ressurected). They could all dodge bullets, but only Neo after ressurection could stop them mid air. They could all perform incredible jumps, but only the One could fly. That is, Neo was capable of not only bending the laws, but ultimately break them at will.
The Matrix is a big illusion, so it's all fake anyway, there are no fights, no cities, no nothing. What goes on inside the Matrix is a produce of hallucination, one that is so interlinked with human consciousness that you can't help but believe it. The people who are asleep inside it have no idea. Those who got out know it's fake, but they can only extend their belief so far, that's why they die in the real world when killed inside Matrix, the body responds as if it was real. Neo was able to shake it off, so the bullets inside him in the Matrix did not really affect his body in the real world.
The whole movie is about Neo learning to accept that he's the one, before he does that he's full of fear and doubt that makes him vulnerable, but the more he believes in himself the more powerful he becomes until he eventually ascends to godhood. The agents now exactly who and what they are and what they're capable of so they're more powerful than humans in the matrix. It mirrors lots of new age philosophies about enlightenment and inner peace and stuff that people were heavily into in the 90s(and also shows that its not a fucking tranny allegory and anyone who says that is dishonest or retarded)

Morpheus and his team can bend the rules by knowing the mechanics of the system and how to abuse them. The physics engine of the Matrix can be utilized to let Morpheus' crew do things like bunny hopping across massive distances. They know how to nullify the stamina cost of any of their actions.
The One is basically the Matrix accidentally giving someone admin powers. Once he fully understands and accepts that the Matrix is a simulation, and he knows all the console commands via his One Vision or whatever, there are no actual limits to what he can do. He literally doesn't even bother with fighting anymore at the end of the movie because he realizes he can simply delete Smith, permanently.
This is ignoring the sequels obviously because all of his ludicrous capabilities are downgraded to "can punch and kick faster".
