It's easy to see why you'd sympathise with him. Quarritch is a badass and is the only human badass in both films (even if he is navi in the 2nd one). His crew are disposable redshirts who are only on screen to get blown up. The RDA guys are all pussies, the scientists are pussies, the whale aussie guy is funny and hard-headed but again is only there to get btfo.
But yeah Quarritch is extremely 2 dimensional and is obviously the bad guy and there's no way around that other than making up dialogue like that meme that gets recycled here. He has no real motivation outside of a misplaced sense of loyalty to the RDA (which fucked him over just as much and sees him as another disposable meat-sack). In fact, that's just about his only character attribute- loyalty, and that's why he hates Jake so much in the second one.
