Nobody before then had ever really treated these toy shows as being real characters and to them killing them off wasn't a very big deal.
More to your point, but had an established Autobot become the new Prime rather than a literal who new guy like Hot Rod then I think response to it wouldn't be as strong, even if circumstances were the same. Because then it's someone the audience already has a relationship with and a defined personality with history on the team. Part of the Rodimus hate is his arc is largely about how he DOESN'T want to be Prime and is struggling to live up to the role against his nature, and with a character we already knew beforehand that'd be more relatable.
