Because he believed the Kryptonite would be sufficient for his goal of slowly torturing Superman to death.
He also didn't want to destroy the pocket dimension because he was using it for his more unsavory projects (like his prisoners, his genetically modified monkeys, his alien test subjects) and teleportation
