I imagined that Rei would move in to Misato's apartment shortly into the series, and the story would center on the friction between Asuka and Rei due to their conflicting personalities, and how each one causes the other to come out of her shell. There would also be a bit of Misato learning to be a mother figure for these two broken girls.
Not sure where Ritsuko would figure into all this, if she should be with Misato or Maya.

Possibly. The focus on maternity would give Instrumentality a much heavier subtext of returning to the maternal womb, and the conclusion would be to grow past that and find happiness with a girl your age.
