Yukari has been shafted in relevancy by introducing other characters whose entire personality is just being smug about everything like her. The things Okina did in Yuuma's game could've been done by Yukari, same with Zanmu being the one behind Whispered Oracle of Hakurei for some reason, even though advising Reimu to do something on behalf of youkai is Yukari's thing.

It would be boring to keep fighting the same characters over and over. ZUN already has enough problems to come up with new patterns for them when they show up in those mission sidegames like Shoot the Bullet.
