There's some weirdly player-hostile puzzle decisions. Take the cathedral part before Zephon - in one of the final parts before you ascend you have to activate three bellows per room, two rooms. Except in one room you only need to activate two, the left and right one, not the middle one. There is nothing logical about this and nothing in the game tells you about this, you're just supposed to figure it out by wondering WTF is wrong and why the mechanism isn't working, so you randomly just change the bellows hoping that'll help. Random stuff like that, player-hostile without having an actual reason or artistic intent beyond timewasting.
