In that thread there’s people that said they had no issue with direct transfer.
When you do a direct transfer it doesn’t factory reset the original switch. And it can transfer save for games that can’t cloud save like Pokémon.
Now if they tried the “cloud storage” transfer then that’s the issue. The switch will factory reset after backing up, but since Pokémon games can cloud backup, that’s where they get lost.
So basically, skull issue.

Gen 3 to Gen 4 had the Pal Park,
Gen 4 to Gen 5 had a PokeTransfer,
Gen 5 to Gen 6 had another PokeTransfer,
Gen 6 to Gen 7 with Pokémon Bank’s transfer, I haven’t played any of those two Gens so I don’t know if there was another way. And then you could have your Bank Mons transferred over to Pokémon Home for the Switch games.
I’ve never used Bank but apparently it was a paid subscription that’s been shut down, so I don’t know if there is a way to do the Gen 3 to the current Gen anymore
