Cynthia goes to the actual physical subway and ends up in the nightmare version. Jasper goes to the actual woods outside of Silent Hill and ends up in the nightmare version. Henry meets them there, because he has been transported, uniquely, via the tunnel in the apartment, which isn the nexus for all these locations that are significant to Walter, such places within Silent Hill, which you go to.
Just like in every other game, where if Harry is in the regular school, and it turns into the nightmare school, he's still literally in the same place.
