Only Weil and X are aware of it in the setting. Ciel, the 8 judges, even the guardians are all in the dark along with Zero.
He remembers Weil and Omega better than he remembers X at first. He starts getting vibes before he even enters the ship they land in. The connection intrigues him, but he never sees them as anything other than an enemy to be destroyed. It makes sense; they are central to the conflict that he remembers the dark elf for.
I don't think you're meant to interpret Zero's hibernation sickness as literally no memories whatsoever. It's more like time has passed and he has forgotten almost everything about a world that is completely gone. Like when you visit a place you haven't been since you were a kid. Even if you don't remember the specifics of what you did there, you remember how you felt.

I never played the remake, but in the original he has four dialogues with X: the highway "don't feel bad, you can get stronger", the entrance to Sigma's fortress "let's split up", the room before Vile "I'll take him" and the fight with Vile "I've taken too much damage, it's up to you to destroy sigma". There's no particular camaraderie yet, and he has nothing to say about Vile and Sigma being traitors. His mission is to go there and blow things up, and all his dialogue is about that.
It's the same for X2 and X3. In X5, it's possible for him to act evil if he becomes corrupted/purified by the zero virus, but otherwise he is the same for X5 onward.
