I just replayed the Gamecube version on Hard, hadn't touched the game in many years. Omega Pirate was the only time I felt like I had a chance of dying, though I guess the initial run from the first save station in Phazon Mines to the second would be my runner-up nomination.

The only mistake in Metroid Prime is not making it clearer you should be finding Chozo artifacts throughout the game rather than waiting until the end. For normies they should force you to visit the Artifact Temple early on and scam the hunts, then put up an "Artifact nearby" alert.

Only bad thing about this game is scanning is required for 100% completion, which wouldn't be an issue were it not for missable scans, turns it into an OCD simulator in which you have to scan every nook and cranny every time you enter a new room, grinding the pace to a halt, other than that there's nothing wrong with the game.

prime's problem is that backtracking is intentional rather than optional like in super. Do you know where to go? Well in super the game is now super short. Prime however? Yeah your ass is going through magmoor 3 times in a row after boostball, your ass is going up and down phazon mines 3 times after the super bomb. The only bit of backtracking you can avoid is not getting giga cucked by the fakeout ice beam door after the ice beam since sunken frigate needs the gravity suit. Its pretty blatent padding and it almost entirely gets fixed in prime 2

I can see Magmoor becoming an annoyance if you get stuck and don't know where to go, but there's still a bunch of items and artifacts down there that you'll be getting access to as you progress.

The shortcut only opens after you already have the Power Bombs.
Before then you have to backtrack all the way from the deepest part of Sanctuary Fortress back to Temple Grounds, and then make your way to the deepest part of Torvus Bog. That's technically three elevator rides.

Sequence breaking is another story entirely, if you're sequence breaking in Metroid Prime you can skip the hive mecha for missiles and also the backtracking after the boost ball.

well you're still getting a missile expansion. I seriously don't get why anyone would be annoyed by this. you're supposed to go back to the Chozo Ruins anyway once you have the Spider Ball so you can check out the Charge Beam room again while you're at it. having multiple "upgrade gates" in subsequent rooms is not a Prime-exclusive design choice, 2D Metroids have done this as well.

What sucks is how often you have to go through magmoor where the boost ball is useless in 90% of the rooms.

I played it for the first time recently because I only played 3 as a kid for whatever reason, and even with making ample use of the boost ball the game's issue with backtracking is simply not knowing which of the 5 spots to use a new item you got is the way towards the next item and which is just for an expansion/useless area you still need another item before actually making progress. I like backtracking and clearing out optional items, but if you get unlucky and the next critical path item happens to be the last check you do just a few times you're going through the whole circuit of the game way too many times and there's too few bonus items in the game to keep you that interested when doing those whole circuits. It takes way too long to traverse the whole map for you to only do 3 new things while going around.

assuming that the player immediately remembers where those boost ball spots are (14 yo me definitely didn't) the only places you'd go to are Chozo Ruins and TO, so there's no need to go back and forth through Magmoor as they are connected to each other.
Space Jump is arguably the most fun upgrade in the game so even if you get stuck you can reach a lot more places now which is cool. still, common sense should tell you to go back to Phendrana.
After getting Spider Ball your path is blocked by an Ice Beam door. The only other area with Spider Ball tracks is Chozo Ruins iirc (Magmoor too but you're already there.)
So you get Ice Beam and return to the first Ice Beam door you saw.
Is there anything else you can do with that other than heading straight for the Frigate? Xray and Power Bombs are probably the worst offenders.
Progress after Plasma Beam is also a no-brainer though.
I guess what I'm trying to say is that there's not that much confusion if you follow the most logical path.
Ultimately it comes down to how much patience you have with this stuff. Metroidvanias are mostly about running into roadblocks but Prime gets a lot of hate for it because it's kind of a slow game. I don't think it's that bad tho.

First off the aura of isolation was gone entirely, and I don't just mean Rundas / Ghor / Gandrayda who all get corrupted when Dark Samus returns to fuck shit up.
Hyper Beam was broken but in the wrong way.
Pirate Homeworld wasn't fun to navigate.
They tried to incorporate a larger galaxy as a replacement to going from one realm to another but it just made each feel like "levels"

Spider ball isn't too much of an issue other than the actual progression track being the least assuming one of the ones available, because most of the other tracks are in chozo ruins as well so you'll get to it if you guess wrong. Most of the other spider tracks are memorable because they make it clear that it's a path to a new area (or the weird decision to block the normal sunchamber entrance and force the revisit from the exit), whereas the actual progression just looks like it's going to lead to a missile expansion or something.
Ice beam is the worst offender though because you get ice beam right next to 2 (two) connections to tallon overworld where there are several ice beam doors, one of which is a one way path. So you get ice beam, think you need to take the long slow fucking way down into the frigate for gravity suit there, find just an e-tank, now you want to try the other path into the overworld but it was a 1 way before so you have to go back through the chozo ruins to get there only to find out you can't progress that way without power bombs. From there you need to go back to chozo ruins to be able to make it to phendrana to actually get gravity and then return to the area in overworld you initially thought you were supposed to go to in the first place.
X-ray is also a bit silly, but thankfully I had no power bomb ammo when I did the geothermal core and decided to go elsewhere with grapple/powers before returning so I didn't have a problem with that, other than having to make an extra phedrana trip since I went there without plasma which I figure most people would get immediately after grapple/powers

Really the biggest issue is how empty and slow to traverse magmoor is while forcing you to go through magmoor to get to phedrana which they seemed to have an obsession with forcing you to revisit phedrana as many times as possible, plus vaguely one extra visit to each area to get whatever artifact you ended up missing there

Not really, once you get the Plasma Beam the next thing on the mandatory list is running back to Phazon Mines to fight Omega Pirate. From Power Bombs, you get the Grapple Beam and X-Ray Visor, and from the Grapple Beam you get the Plasma Beam in Magmoor. Since you're in Magmoor, it's not too hard to fuck off to any one place and not just Phazon Mines, which is also certainly an optio, but you can run the mental checklist of all the Plasma Beam spots you've seen and do those first if you want to, which nets you 3 artifacts if you're thorough.
