Morrowind haw more autonomy than other regions of the empire so maybe they just use a different currency there

They are also called septims in Morrowind. I don't remember what (if anything) is on the reverse of the coins in Morrowind, but the symbol for the Empire is a dragon and dragons were circa TES3 lore most associated with Cyrodiil/the Empire, so I think it's meant to be imperial money rather than local currency.
