Usually I just pick whichever's more aesthetically pleasing. More often than not, the female character tends to look better than the male, but you have a few outliers like in Persona 3 Portable.

Female Rover looks kinda dumb. The bow on her head especially doesn't really mesh well with the rest of her design. It's like the designer was like "Wait, this design doesn't have enough innocent charm! Let's just shove a large bow on her head!" Feels off. On the other hand, I don't care for male Rover either. He has this "generic modern protag who's kinda cool but not too distinct so as to still be easy to self-insert into" kinda feel. Has a very Sword Art Online or Solo Leveling type feel. Overall, I feel like both could use more color in their designs. The black and grey look isn't doing shit for me.
