And the game isn't punishing you for doing Genocide. Genocide rewards you with cool bossfights after admitting that you only care about the game as a thing to play, while screaming for anyone without that mentality to turn back at every point.
So by doing Tre Pacifist after its punishing your for treating it like a series of boxes to check and then thinking you deserve the option that was meant for people who care about the setting and characters as individuals beyond a toy for ones enjoyment.

The characters having a negative reaction to you killing them is not the writer shaming you for doing that. Genocide is the game's completion bonus and the two most fun boss fights are locked behind it for a reason. A good chunk of Genocide is written as a dark comedy and Toby doesn't care if you're killing video game monsters.
