3, 4 and 5 do that for balance reasons. The protagonist is the most powerful and versatile character in the game, so having you lose if they're knocked out is meant to be a balance decision. There's actually no strong lore reason why the game should end just because the main character's knocked out, that's just headcanon people made up to justify it. It's just a gameplay thing. The more powerful something is, the greater the drawback it should have.

In the case of Wonder, despite being a Wild Card, he's honestly not really that much better than the other units. He's versatile, sure, but it's a gacha game. The protagonist will never be the strongest unit. So there's no need to balance him out by having you lose if he falls. He's not good enough to justify that, especially since the game forces you to use him in every fight.

Like not just nostalgia but also depression, anger, petty desire. Like an artist who got snubbed and is so fucking pissed the BBEG uses him as a font to alter the city into the art exhibit that he can never let go of, or a sailor with survivor's guilt that feels so imprisoned on that same stormy night that the weather's gone out of whack. Maybe the dungeons could be called Prisons and the bosses Wardens. Similarly, the protags are teens who let go of past hangups and have freed themselves in the metaphysical sense, thus granting them personas. Said Personas would have a freedom motif, like explorers, magicians, astronauts, people who are in some way "unbound". Protag-kun, being half American, has a cowboy Persona

The story will still be available in a year, the reason people play all the time is because there's limited time events and banners (where you do gacha pulls) that they sometimes don't redo.
But those events and limited time banners are by no means required or even directly connected to the main story, and if you don't care about not having the chance to do those events or get those characters, then feel free to wait, especially since in a couple months there will be a major patch that extends the story by quite a bit.

I think it was a vision if Wonder and the group never stepped in and did something. The initial vision Wonder had was seeing Kiuchi escalate his behavior until he shoved a woman and her baby down some stairs which killed both of them. The vision Wonder has after beating Kiuchi seems to be the aftermath of above incident except Kiuchi is claiming he killed both of them instead of just stating it's an accident. It's like somebody stole Kiuchi's treasure but it was done too late.

My immediate thought after seeing the sequence with Joker saving Wonder in Mementos was that this is what was going on in the minds of people who the Phantom Thieves were freeing from Yaldabaoth's control during the final sequence. i.e. Everyone became Phantom Thieves in their own minds and thus began to believe in their existence again.
