Personally, I think they did a poor job actually showing the bad side of the Stormcloaks (which are supposed to mostly be racism, I guess) and they have much more sympathetic motivations, so I always side with them. The Empire that exists in Skyrim is deranged, awful, and a net detriment for all of its subjects, which is why almost all of the other provinces have already seceded. If it were still the Septim dynasty it'd be different, but it's not the Empire Talos founded.

Both of those are headcanon that isn't represented in the game.
Tullius is sort of opposed to the Thalmor but the majority of the Imperial leaders in Skyrim are friendly with the Thalmor and hang out in the embassy during the party. Either way, they're still happily playing into the Dominion's plans.
The Stormcloaks are programmed to kill Thalmor on sight and there's unused dialogue of them executing the Thalmor agents in Markarth (which is only unused because the Siege of Markarth was cut). Thalmor no longer spawn in Stormcloak-controlled holds, either.
