Homo Nintendonus is just a gag from an old NoA pamplet. In-game, characters like Mario are simply called humans. WarioWare Gold even has green check marks in its character profiles indicating whether or not a character is human.

"Human" is a term for any member species of the genus Homo, therefore Mario and co can still be considered humans despite not being a Homo Sapiens, just not anatomically modern ones
