Not really. The difference in projectile size isn't that much, and common pistol calibers aren't powerful enough to do anything more than poke holes in someone. That's like, really bad for you, but you're still going to be waiting a long time to bleed out. The only way to do "more damage" is to hit somewhere immediately (or nearly) lethal like the heart.

What I explained above. Whether you shoot someone with a .45 or a 9mm, they're not going to die until they bleed out, unless you hit the heart or disable the central nervous system. Neither caliber is big enough to make hitting somewhere immediately lethal more likely. The tiny bit more bleeding doesn't matter nearly as much as having the extra capacity of 9mm. The extra energy amounts to less than a punch, it can't do anything.

There's also the controllability aspect, 9mm recoils a bit less. Honestly it's not a big deal either way, but for weaker shooters or when using even more powerful rounds (10mm) it might matter. If you can manage the recoil better you can aim better.

Then lastly, 9mm is actually pretty big. It's way bigger in diameter than most rifle rounds.

Neither of those things are an issue. You shouldn't be using the ironsights, you put a scope on it. You also shouldn't be using it against cazardores, unless of course you're sniping from stealth which you should always be if you're using a scoped hunting rifle. If any manage to get close you can always pull out your backup SMG to mow them down.

GR Wildlands let you do it. I never saw much use for shotties in the game with the distances you could pop dudes at. One half decent AK with a scope and noobtube can do wonders on it's own with enough practice. After the FBI shootout in Miami where most of the responding officers were still using revolvers, in an era where officers were still responding to stuff with revolvers and shotguns, it was basically the law enforcement equivalent of post-WW2 militaries realizing most gunfights were won at closer ranges than expected and were more about who was shitting out the most ammo. Hence the move towards magazine loaded rifles and later assault rifles.
The long term effect of this was a rapid transition from revolvers to semiautomatics, especially once polymer handguns became more common and inexpensive.
9mm is "less lethal" but it's also the best economic compromise especially as the chemical part of the ballistics have improved. A full sized pistol will carry over a dozen rounds, you can carry spare magazines. It's good enough for most situations.
Anything that requires anything stronger or with better range will have them bringing out a carbine. People still fucking die when they're shot by a pistol this isn't magical video game land where guns just make your HP go down by an arbitrary amount until you immediately die on zero HP.

5 magazines of each caliber will infact seem like a silly disparity that favors carrying heavier rounds.

A magazine system is superior anyway. Reloading early shouldn't be a basic instinct that is always worth doing, it should be a carefully made tactical decision based on your likelihood of success with the next action you take. It should cost you ammunition to reload early or at least create a "Used" pool of magazines that remember how many rounds are contained in each magazine you reload early.
