It does apply to F2P games with microtransactions because if you buy a waifu in a mobile game, you have bought a product (the waifu). If they shut down the game, they have deprived you of access to the product that you purchased.
Since you bought the waifu for use in the game, you can't access your waifu unless you play the game, so they would need to release an offline version of the game with a save import so you can keep your waifu. It would have to be free at least for players that already spent money on the online version, but if they wanted a bit of extra money they could have new players require making a one-time purchase for the offline version.
There are a lot of additional implications for releasing an offline version of a gacha that still contains all old potentially paid content. That's for the EU to figure out the details of how it would have to work and for developers to figure out how to comply.
No doubt it will be a shitshow one way or another. And I'm looking forward to watching it unfold.

If a game's saves are offline, then with save editing, player's could get access to that stuff outside of the licensed period, and the devs might get in legal trouble, unless they remove it.
Most of that is still gonna be purchased with real money, so it would still be covered by consumer rights. This is one thing I'm really interested in seeing how it gets handled.

Ontop of that a bunch of f2p games (especially gacha) only practically require online functionality for security checks to make sure you aren't cheating in paid resources.
All they have to do is design a means to make that check redundant on EOL, that really shouldn't be that difficult when you are designing a game.
