I started a couple of days ago and have just been doing missions and checking that Nonomi new player guide thing to see if I've missed anything. It's quite good in that I wouldn't have realised I could upgrade the cafe if it hadn't been an objective there.

Incorrect. PVP should be the first thing you do because you are on a timer between the auto pvp. So the first thing you should do is PVP then keep that cooldown in your mind as you do your other tasks; weaving auto pvps between the rest of your tasks.

Clear the stages you can with students that give bonus to a certain currency one at a time. For example, Pick all the students you have that give max bonus to points, after that clear the bonus is snapshotted, then pick the ones that give max bonus to currrency 1 and so on. Once you've applied the max possible bonuses to a stage, if you haven't already achieved 3 stars, bring your best team to do it and now you can safely sweep the stage. The interesting part is that the scaling of the currencies you get is pretty mushc the same, so even farming the first four stages isn't any worse, it might even turn out slightly better depending on the % bonuses you have. The only difference are the optional artifact drops from the stages themselves.

So far there hasn't been any real spoilers in the event, but maybe there will be in later chapters. The slight problem with this event in particluar is that while the story chapters get added to the replay menu, it's told though alternating between chapters and Field Exploration episodes and those will be just gone when the event is over. I seriously doubt there are any major spoilers except for simply the state of the characters that take part in it, so maybe it's a good idea to read the chapter you've skipped and replay the episode if you're interested. Alternatively, you can just watch it on youtube later of course.

Mutsuki is still used for some bosses, the trick is to lure her closer to the enemy, for example with Serina's EX skill and then she'll place all three mines directly under the boss's fat ass, dealing a lot of damage.
