To my understanding from watching with my kids, they have basically full control provided they have fuel, so the crew on the train are there to tell Thomas and co. What to look out for/be aware of.
For example, the green tank engine gets a paintjob and refuses to leave a tunnel/his home because it's raining and he doesn't want to ruin his neat paint. Another instance is Thomas "racing" the local bus or trolley or whatever they call it. Another is Thomas or Percy trying to be as strong as Gordon and they end up carrying more cargo than they can reasonably transport.

It wasn't until All Engines Go that drivers were completely phased out. There were still some occasions when the drivers interacted with the engines in the previous series. In "Big World Adventures" when Thomas meets Nia and pisses her off, he wrecks somewhere far away. His driver is there trying to figure out how to fix the issue.

So, my kids are obsessed with Thomas, but I personally can't stand the new style. I, too, was one of those kids that was put off by the weird faces, but All Engines Go completely eliminates any of the realism. The trains are all made of rubber and they can bounce around the tracks and extend their wheels like fucking Speed Racer. It makes all the moments when they suddenly become glued to the track for dramatic tension silly. They need to pull levers to change tracks directions, but they can also just hop onto the next track or do complete 180s. A tree is blocking the track, but they regularly jump over each other so they're lined up properly for the next shot. Thomas freaking off roads in one of the movies like he could have done that all along.

The lack of drivers and the Fat Controller's diminished presence also means the majority of conversations are amongst the trains themselves, and they facilitates this by having ludicrous amounts of tracks lined up all over the island. There are frequently three, four, five lanes all bunched together so the trains could realistically talk to each.

It's like, way even have them be trains at that point? They just wanted to use the brand for recognition while they make their shitty FiM knock-off. None of the personalities really transfer over. Gordon is now the adult of all the other kid trains and orders them around more than Topham Hat. And they added three new girl boss trains that are better than everyone at everything as well as an autistic train. Yes, he is literally autistic.

I was the same way with my parents. I loved the wooden railway stuff and would always have the show playing in the car TV when we went anywhere. Apparently I could name every train and their relationship - like getting mad that Toby was carrying trucks instead of his wagon. My dad built me a little wooden bridge that would fit for the rails to go on. Maybe you could do the same for your son? I keep that bridge even though I don't have any trains just because it's sentimental to me. Avoid the plastic ones. Too expensive and I never liked them as much as the wood ones.

ACKSHUALLY, the train, Henry, wasn't lazy, he didn't want to ruin his fresh coat of paint because it was raining. In order to prove a point, they dismantled the railway and partially bricked up the tunnel after he refused multiple attempts to forcibly remove him from said tunnel (even Thomas got involved). He was kept there for a few months and had to watch other trains on the train tracks and tunnel next to him pass by him every day, but he couldn't speak as his fire had gone out. He was eventually let out when Gordon, another train, broke down and Henry was offered the chance to redeem himself and save the day. However, Henry would go on to be one of the more depressing engines in the series because he was always breaking down, wasn't as strong as the other trains, etc.

I was born in the 80s and only watched the original series (?) but they sort of had a limited will over themselves, but required a human to function properly. Someone else mentioned "machine spirit" and that seems apt.
