I already made a thread because I didn't understand.
I just finished the game and I still don't really understand.
I had two endings to choose from, I chose the ending where Eve merges with Adam.

1) So if humans are Naytibas, why are they made in some kind of egg and look like monsters ? Where are the normal humans ?

2) Do you agree that absolutely all the inhabitants of Xion are robots ? As Angels ?

3) How can Adam (a human who has undergone genetic mutations ?) merge with a robot ? If a human puts his finger in a USB port, it won't do anything at all.

4) The best ending if we are on the human side is fusion with Adam or the other one ?

Humans in their desperation to defeat Mother Sphere and the Andros-Eidos forcibly evolved into Naytibas. Assumably there are no "normal" humans left.

They're all Andros-Eidos or straight robots.

Not fully sure on this one, but Andros-Eidos are human enough that they bleed. They are also under the impression that they are "human". So they're biological enough.

All the endings are sequel bait but the one where you merge and lily lives is considered the "true" ending.

Naytibas can integrate machinery into themselves and merge with each other as well, that's what you've been fighting since the Orbital Elevator. Cyborgs, amalgamations of Naytibas and a combination of those two things. Presumably Andro-eidos have some biological components that the Naytibas with their extremely adaptable bodily makeups can integrate with, you won't get a proper scientific explanation as to how. Naytibas can just do that naturally.

Due to genetic expriemntation, humans became more monsterous over time until they also stopped resembling humans and having human babies

So it's probable that Adam and Orcal were experimenting with Naytiba/Human hybrid fusion all along specifically to do exactly what Adam does in the end. Orcal himself is a hybrid but looks real fucked up, so a failed excitement maybe.

Adam created Mother Sphere.
It started enhancing humans. But then came to the conclusion that humans are inferior and created the Andro-Eidos to exterminate humans.
Andro-Eidos are androids but made out of a combination of flesh and cybernetics but all artificial, so they are not human at all. The people from Xion are all human though but with cybernetic prosthetics, that's why Adam and Orcal protects them. If there are more humans left or not, nobody knows, but there probably are.

After Mother Sphere went crazy humans tried to evolve themselves to fight the Andro-Eidos but the experiments turned them into monsters instead. As to how Adam and Eve even fuse together? There is no explanation to that. It's just anime bullshit.

Ending 1:
Eve kills Adam and then return to the Colony with Lily but then is shown they are preparing to invade Earth.

Ending 2:
Eve and Adam fuse and then she rebels against Mother Sphere.

Ending 3: bad
Same as Ending 2 but Lily dies.
