Combat - As this goes up it increases the damage you take, reduces damage enemies take, increases enemy aggression by having them follow you greater distances and increases the overall number of enemies, including respawns. Less health is provided on player respawns as combat difficulty goes up. Furthermore, security level requirements for some doors and devices will also be harder.
Mission - On level 1 you receive navigation points on the map showing you where to go next and cannot drop plot items. On level 3 a ten hour limit is imposed on the game and restoration stations must be active on the level you're currently on or you will die permanently (though on most bosses or in beta grove you will die regardless of any difficulty settings). 2 has neither the navigation points and plot item carrying nor the time limit.
Cyber - As this goes up it increases damage taken by enemies in cyberspace. On cyber levels 2 and 3 you can take damage by hitting the walls in cyberspace. On 2 only you take a little real world damage if you die in cyberspace but won't die yourself, only go to one hit point. On level 3 only, death in cyberspace means death in the real world (but you can still respawn). In addition, your cyber level changes the number of respawns you are allowed for the final boss with 1 being infinite and 3 giving only one life.
Puzzles - Simply increases the difficulty of the two types of puzzles as this goes up though only slightly so. The chess game in Delta Grove may or may not be affected.
