you simply create a plot device that makes superman weak at the start of the game. Luthor uses some kryptonite virus or something on him, just anything to make him weak, and as the game progresses you get your powers back slowly one after another and by the end you are at full power

>Use Suicide Squad Metropolis like Origins used CIty's Gotham
>Use the same character design (Superman, Lois, fatty Lex, etc.)
>Make some boss fights in Metropolis meaning you have to be careful to not kill anyone
>Make Supes push other villains to some remote location (some desert in the South or whatever) before the boss fights, meaning you can go all out.

Did you watch the new Superman movie? He's not an all powerful god who causes earthquakes and polar shifts with every punch, he's closer to the animated series where he's strong but can't bench press a planet, and is also deliberatley holding back to not hurt anyone

Have an open world metropolis he can fly around in and do random quests like saving kittens or whatever. Story based boss fights that represent an actual challenge occur in like the empty desert or forest or other planets or after the city has been evacuated

Megaton rainfall already did this, you can completely nuke cities and even the earth if you're not careful but the challenge comes from the enemies trying to fuck up everything, not just fighting you

Flying is too hard to control, so you can never have a good game with a flying superhero. There's a reason Batman and Spiderman get plenty of good games but flyers like Superman or Iron Man don't, despite their popularity.
