It was always canon. Despite the obvious Sinnoh folk story about human marrying Pokemon that they kept ingame, mechanics always suggested it.
In Pokemon breeding, there is an egg-group called "human-like". This egg-group classification dictates which Pokemon can breed with what, meaning whichever Pokemon that falls under this category is sexually compatible with anything human-like.
There is also an egg group called "field", which consists on mostly terrestrial Pokemon of various shapes, sizes, and animal classifications (most of which are mammals). This means regardless of what animal or creature they are (reptile, plant, fish, etc), falling into this egg group makes them sexually compatible no matter what.
All of this has been canonical for a long time.
