my issue is not so much the black and indian hobbits, I can come to terms with hobbits from different regions of the world looking far different from each other, much like elves.

i wouldn't say that. aragorn is like the strongest human currently alive with a cool magic sword and he's thoroughly noble and good. elves are powerful but almost all of them are noble and good. even the hobbits become stronger and more capable and hardened in their travels, and use their strength to protect their home when they return.
on the other hand orcs are pretty weak (and if you go with the interpretation that they are corrupted elves or men, they became weaker)
