Because in other contexts, with the rest of these types of characterfags it's pretty clear that being smart really is not worth shit.
In other series, it's the smart girl who gets shit on relentlessly and curiously enough the Makoto types don't go for her. Because it's not about that at all. It's about their need to tear down others to feel good about themselves.

The Kaneshiro investigation had the rest of the team actually pull some legwork in figuring out what was going on. You and Ryuji using your reputations to intimidate students into spilling the beans was pretty good street smarts. It was Makoto that immediately fucked it up by being too confrontational with the gang member, causing him to lock you out. Then she was the one who got herself kidnapped, which exposed herself and the rest of the team to needless danger to justify needing a deadline.
I'm not going to pretend that Ryuji and Ann weren't book dumb and Yusuke didn't have the social intelligence of an autist with downs, but the writing for the game did the stupidest thing possible that early in the game by dropping in the designated smart character to solve every problem and then have everyone else praise her. And then they did it again with Futaba, but at least Futaba was a hyperspecialized NEET instead of being perfect at everything like Makoto.

The thing is that it also negates any chance for character development. In a properly written story you'd thing it's about the Phantom Thieves actually learning and growing into their roles.

Makoto wouldn't have been hurt because having her in the background trying to keep tabs on you would've kept her presence in the game, like how 4 had Naoto throughout the game long before she actually joins. Getting involved in a drug running racket using students would be something Haru would catch wind of due to her dad's connections with organized crime. Her dad's palace ends up being more about Morgana than her, so there's no risk of Haru being overfocused, and you can still keep the "Morgana quits the team and finds someone else to help him" plot as a way to introduce Makoto. Then Sae's Palace gives Makoto focus anyway.
