That is just the risks of warp travel in general. Lacking sight of the Astronomicon is basically the same as a naval ship trying to navigate without a lighthouse for reference. You just have to go slower because it it easy to lose your bearings, and they have to rely on dated and unreliable stuff like star charts and what not to figure out where they have dropped out. The warp can best seen like sailship travel. You are just traveling across the "winds" of it (and why travel during a warp storm is basically impossible).

For extremely short jumps you don't need the astronomicon, you just need to know which "direction and speed" the winds are taking you and you can do a quick blink in or out, only that it will carry you only a handful of lightyears. Also another part is they are never actually shown to be super fast. Even in Rogue Trader, Yrliet is basically just a normal human in her movement. Where in lore they are supposed to be so fast and bizarre in movements that Space Marines can't keep up with them. I think honestly Kibellah is how Yirlet should have played.
