Bowser gets away with it because whenever he's playing his usual villain role, the game just treats it like another day. It's only when a bigger evil shows up that the villian of a Mario game is treated seriously.
Odyssey for example doesn't even have a prelude to Bowser kidnapping Peach, you just start the game and its already happening because nobody needs to see that for the 1000th time unlike DC creaming itself whenever The Jonkler shows up.

Andross was cool and all, but StarFox really, really needs a new villain. The Aparoids were great but I can't see them being a reoccurring thing with how fucked up they are. Even Adventures, despite not initially being a StarFox game, wasn't safe from him hijacking the final boss slot from General Scales. And now they just remake 64 indefinitely meaning we're stuck with him.

Canonically he only comes back once for Advent Children if we're talking FF7 chronology. All the other shit in the compilation is a prequel for which it's appropriate for him to be present, then you have the remake in which it's also appropriate for him to be present.
He's in Dissidia as a playable character, is there a problem with that? Every main villain was playable so I would assume we're not counting it. Maybe you count extra bonus bosses in some stuff.
Only place I can think of where he really shouldn't have been was Kingdom Hearts 2, but none of the FF characters should have been in that anyway.

I mean, I guess if your criteria for overused is really loose, I can see how it would count.

Looking at could even come close: Bass in BN ends up being mostly post-game/secret stuff so he doesnt interfere with the main plot, in SF Rogue is a rival not a villain and is really the only major enemy that appears in multiple games, Zero's evil doctor shows up in 3 in a 4 series game, ZX's Model W isn't even a proper character it's more of a soul sucking super weapon and that is the only antagonistic force that both games share

Joker is awful because his villainy has no legitimacy. Someone wouldve killed him by now. Cops, guards, other inmates, some government hired mercs or soldiers, other heroes or other villains. At the very least guys like Penguin or Two-Face have businesses and try to avoid scrutiny or added pressure. Jokers elevated insanity and terrorism existing just makes no sense. He cant buy anyone off or endear people to his cause because its just chaos and murder for the sake of it.

Frieza at least has the power to resist his enemies and stand by his throne. And seems to mostly be training to surpass the gods if thats possible. And he was only a villain in his debut arc, since that he remained dead, revived for a day in some movie and dead again until the TOP.

Joker is a villain that doesn't work in the DC universe as a whole, Batman's stories were always more grounded, him fighting regular goons and mafia henchmen, with the occasional superpowered villain like Clayman or Poison Ivy, and even then their powers remained mostly within Batman's "power range".

I always enjoyed Batman TAS for that, even if the more popular villains like Joker or Penguin got some spotlight, there was so much variety on Batman's rogue gallery.

The problem is that Link ans Zelda as the triforce wielders only reincarnate when Ganon does. So it'd be a hard sell to have a Zelda game without him being the big bad. it's built into the lore and story of the whole series.

Eh. Story wise he hasn't had much time to train and Goku was able to defeat him before the cheap shot by one of Frieza's henchman. He said he "trained his mind" while in Hell, but that's about it. He was basically the third strongest fighter from Universe 7 after Goku and Vegeta which seems about right at that point of the story.
