Because it's genuinely good. It has excellent tone and multiple layers of story you can dive into to try and make sense of. I wrote a 3 post long essay about it. Basically, it's good. One of the best.

What's great about Lain is that at the end of the day, apart from the aesthetics and the idea of bluring the lines between the real and digital and how dangerous it can be, the character side of Lain is actually and extremely simple but beautiful story about human connection and love. Alot of it gets lost under the weight the esoteric plot and style, but there are several small moments that are very impactful. The important imagery is that of touching hands. After the incident at the club, when talking to the police, arisu goes up to lain and apologizes for putting her in that situation. The shot lingers on their hands as arisu covers lain's. Lain is staring down and unsure what to feel. Atleast once more later on this happens, when arisu is worried about lain and goes to comfort her towards the middle of the story on the roof of the school. Lain had always been a weird one. She had always had trouble making frens and connecting with others. We know, of course, by the end why that is, because she's not exactly human, but for the moment let's pretend she is. We see a few times where Lain's sister tries to connect with her and fails. We see lain seemingly not have a relationship with her parents, as they don't care at all what troubles her or when she leaves the house or if there is a literal explosion in her room. We see that the only place she can really connect with others is through the wired, BUT we also see that even THERE she struggles to understand why others are on. She questions why others play games or what they do for fun, she doesn't even understand that there are some things as important as privacy that need to be kept in order to connect with others. All of this comes to a head when she is fully immersed in the wired and is about to collapse the wall between the worlds. She had been spying on others, calling peoples to commit suicide, literally altering reality all because she wanted to connect with people.

In the end, it was arisu who connected with her. Again, through the hands. She held lain's hands and even placed her hands on her heart. She confessed that she was terrified about what was happening, to which lain said, "but you're smiling?" Neither of them understood what was happening in that moment, but lain said it earlier. After this moment, we're confronted again with the imagery of the hands, only this time, it is eiri - "the god in the machine" who manifests a digital hand for lain to take. Instead of this, though, due to the lessons she learned from arisu, she rejected his hand, and went as far as to give him an ego (a parallel of what he had done to her, when he gave her a body) only to destroy it immediately and wipe away his satanic infulence (yes, satanic. There's not much Christian imagery in this story, but the idea of "becoming god" is satanic in nature. In the Bible, lucifer literally says "I will ascend my throne above the highest heaven".) Anyways. Lain rejects this idea and outright rejects the proposition of her herself becoming a god. She literally tells that part of hersel to "stfu bitch" and vaporises it. She does this because she realised that all of her attempts at connection ended in tragedy and misery, even with arisu, she ended up being traumatised by what she experienced. Probably the worst emotion lain felt was the guilt of calling people to suicide. Again, she did that all because she was lonely, but the girl from the start ended up telling her, "there's nothing easy about dying". In the end, in a way, she did become a god, but as a watcher, a gondola-esque experiencer, forbidding herself from touch, all because she still at that point doesn't know how to connect without causing pain. The dramatic climax of the show was definitely the incarnation of eiri, but in the emotional climax was lain conjuring up an image of her and her "father" eating and having tea together,

Lain deeply loves others doesn't know how to show that love to them without boundaries, which is what ends up hurting, traumatizing, killing them. For this reason, despite the connection that arisu was able to make with her, by her reaching out, Lain removed herself from reality because, atleast for now, it's better for her not to be there, which is a brilliant and beautiful tragedy. We see at the end that lain was able to eventually create another "avatar" to try and connect with arisu, but are left to wonder how this will turn out. I, for one, hope that Lain found a happy ending.
All of this to say, that when you strip away the aestheics, the tone, the style, the vibe, when you strip away the esoteric lore and the grand story, you're left with a very human and very real picture of a person who wants to love others and doesn't know how. It's a beautiful story about human connection, humility, loss, and, in the end, hope

It's a story from Japan, they don't have the Christian cultural baggage we do in the west. Becoming a god isn't necessarily sacrilegious in a culture that accepts many gods and spirits.

The story was there, NieA disappeared to say goodbye to her past (mothership), the same was happening to Mayuko with her childhood (bathhouse) and she panicked as she was projecting her fading childhood to NieA, she was content in the end as NieA's return showed that things changes but never disappear.
Only NieA cared about mothership as she was a social outcast emotionally dependent on her past (collecting junk near the mothership), just like Mayuko who's also a social outcast that emotionally depended on her childhood (sheltering herself in her old home).
Absolute kino writing for a short story but it's hard to get that at a first viewing as the show expects you to observe the character and deduce the story from there, despite the show starting out as a dumb comedy.

Anime gave you time to provide all these context, and subtle hints though. Manga is easier to read sure but it treated her disappearance as just another episode, even though NieA's disappearance is the core part of what the story is trying to tell.
Manga is a well-paced slice of life comedy, and decent adaptation of anime but I don't think it really told a story which anime offered.

The late 90s to late 00s were a generally experimental period of anime that was spurred on by a market that was actually pretty interested in trying out radically different things. Two subgenres that emerged were the weird psychological anime and the chill traveling anime that gave us some certified kino. Mushi-shi and Spice and Wolf to a lesser degree also fall into that traveling theme.
