Chaos Theory has better stealth mechanics but MGS3 has a lot more things going on including bosses, a proper story, interesting locations, crazy gimmicks and action setpieces.

I love both, but Chaos Theory's music, level design, and multiplayer slaughter MGS3's. MGS3 peaks above it briefly with The End, but even that get a little stale after a few minutes.
