I mean, Japanese games always try to make some bold statement with their games too. Look at any Final Fantasy game. In fact, almost every Japanese fantasy story has strict atheistic messaging. But there's always a charm to it, like a middle-schooler trying his best on his writing essay, as opposed to the cynical nihilistic pretensions of Western writing

That's because of Japan's history with America's attempts to force Christianity on them.

They view organized religions that way because that's how history was to them. It demonstrated that organized religion was just a tool to leverage a person's morality and virtues to gain control of a nation.
To add to this, institutionalized religion usually spits on the religion itself by forcing a type of worship.
And despite all of this, Japan has a pretty nuanced and unbiased view of religion with many games promoting their own fictional ones or at least not bashing them.

I've heard a Japanese woman say it pretty succinctly that over there they tend to "care more about what you believe than what you believe in."

But the message is never "religion can have bad people in them too". The message is almost always "the religion ITSELF is bad, because the god of said religion is either evil or doesn't exist and people are just deluding themselves when the morally correct thing to do is to be an atheistic Ubermensch". I honestly can't think of a single positive depiction of religion in Japanese media period. And I'm not criticizing Japan for this btw. It's just an interesting cultural observation I've made. I like Japshit, and if being atheistic is a fundamental part of the Japshit style, then keep the atheism coming.

Wrong, you refuse to acknowledge context and think the evil character represents religious organizations as a whole. That's usually not the case, and they are usually a manipulator using people's good faith against them.
If anything it's a cautionary tale to not blindly follow a leader just because they have the same values as you.
