There was multiple logs you can find as you go through their facility showing they've had multiple people like Ellie before, and they all died so they could autopsy them, meaning she was most likely not going to be THE one to solve the creation of a cure, but more likely one of 10's of people thrown in the trash to further said research. The only reason they wanted Ellie was that it would lead to the creation of the cure faster, due tot he rarity of finding and procuring the individuals needed to experiment on, and Joel didn't think that was worth it, especially when she never got a say in it.

These people were never scientists and even if a cure could be found out of her these people would not be the ones to do it and would more than extremely likely destroy the chance of getting one out of her instead.
