Play the remastered version. Some of /v/ will always hate on a remake but Wii waggle controls are ass.
Metroid Prime Remake is legitimately good. Hate on Nintendo all you want but it was a big dick move for them to go "YOU KNOW WHAT FUCK IT METROID PRIME REMASTER RELEASED TODAY MOTHERFUCKERS".

Metroid Prime Remastered is unironically the best remaster I’ve ever seen. No added gamebreaking bugs, no 13 extra skaters added in for diversity points, no added mechanics that dumb down the original game design. Just a solid 1:1 recreation of the original with better graphics and a better control system. The fact the game even lets you revert to the original control system is fucking soulful as fuck. MP Remastered is what every remaster should be like

Literally any version is fine. The original is the masterpiece everyone fell in love with, the wii version has waggle controls that work with prime pretty well, and remastered is one of the best hd remasters ever made.
