Eli and Alyx are not that great or popular as to justify doing a retcon and this reduces the stakes since Gman can just fly them into modor or whatever the hell needs to be done.
It took them 20 years to write this.

They had less than a year to write the story. Its an interesting development cycle for Alyx that wasnt going very well story-wise. They panicked and hired back the Portal writers to quickly try to fix the story. They released the game one year after the rewrite.
Its pretty impressive it wasnt a complete shit show with those constraints. Could have been much worse. Thankfully Valve still has half decent writers unlike the rest of the industry.
