How come in most of the fanfics I've written it's very common for Noelle to suspect Kris secretly hated her all along?

The Sweepstakes made it pretty clear that Noelle as she is characterized is supposed to be really doubtful and paranoid about relationships. She thinks Kris wasn't actually ever her friend because he'd play the piano when he visited and seemed more interested in that than playing with her. And while the sweepstakes was curiously brushed aside as non-canon this is shown in the game too. In chapter 2 most of Noelle's thoughts are things like, "No way. Nah. He couldn't mean..." Basically just putting unnecessary doubt on everything Kris does. She very obviously overthinks pretty much everything that happens.

I think Kris will make a very special meal for the Holiday family at the end of weird route. They will be surprised by his culinary prowess. Noelle barely speaks up as she eats, Carol and Rudy love what they are eating. Tonight's meal? Venison

I think Noelle having a crush on Susie is fine. Main issue I have is that I don't really buy it the other way around right now. I mean, I could alsmost buy it if Susie was 1: 100% a lesiban. 2: Fell for the first feminine women that showed intrest in her.

Here's a truthnuke:

Most dialogue between Kris and Toriel has her pausing to listen to him. Like she can't hear him. She says "What?" a lot, as if confirming what she's heard.
Toriel's clump of fur from the sink is a character in Chapter 3. And while he's mysterious and strange all around, one of the things he directly says to Kris is that he finds the quiet way that Kris speaks annoying.

Noelle is a fake out character by nature. You're supposed to just think of her as the cute lesbian childhood friend for your first playthrough only to be taken aback by her actually being kind of fucked up and mentally tormented. Snowgrave basically gave away the game by showing how little it takes to push her down a dark path
